Apparently, you can't have the same DVD twice in your collection. This would make sense when they are really identical in the identical packaging.
However, I bought a boxset containing 4 movies. One of those was already in our collection as a separate stand-alone movie. DVD Profiler does not allow me to add that 4th movie to the boxset because I already have it. I could however add that stand-alone one to the boxset but then obviously the collection is missing one DVD.
I can't add by disk id either, because the disks really are identical.

Any ideas ?

I had the same issue so I cheated. I changed the locality of the original version to something else. As long as you don't contribute it, it works fine. It does obviously mean, that you won't also get any updates for that profile, but you can always edit it yourself.

Add the stand-alone by Disc ID.

Yes, but that doesn't prevent you from having 1 profile that uses the UPC and the 2nd one using the Disc-ID

How can he have a "stand-alone" DVD without a UPC/EAN?  What, did it come in a cereal box or something?

Indeed, the stand-alone does have a UPC, so the disk has both a UPC and Disk Id. That's in fact how I discovered that it was identical to the one from the boxset. I was adding the individual disks from the boxset into DVD Profiler by entering the disks in the DVD-ROM drive. When I inserted that one disk, Profiler said I already had that DVD. I could only add it to the boxset by picking the individual profile that was already there. Obviously that is not what I want because a) I then no longer have the individual profile separately, b) the contents of the boxset is not correct either as one of the disks would then come with covers and UPC... In fact, one of the other disks in the boxset also has an online stand-alone profile and thus shows with cover and UPC in my boxset...

So the trick of RossRoy does not work for me.

did I understand you right that you have:

1) a boxset
2) a disc (without UPC) within the boxset
3) the same disc (WITH UPC) outside the set

right?

if it is like that profiler supports it. Leave the one inside the box (2) as it is and add the separate one (3) by UPC, voila.

steps

1) leave the separate one as it is
2) add the new one by disc id (un-check "Download from Invelos")

this definitely works, I've got a similar case in my collection (Adventures of Robin Hood)
